One of two things could be wrong that I can think of:
1) You haven't patched the XBE files.
2) Your HDD is too full...

Programs like HDDLoader and Dvd2Xbox should automatically patch the XBE files for you. Another problem might be if you have the In Game Reset (IGR) turn on from your dashboard it might stop the game from playing, I've encountered a couple of games that do this...

Dude you need a bigger hard drive, use slayers once you install the new drive, follow the instructions, like locking the HDD, etc.. this will solve your problems... _________________ XBOX Ver: 1.5

Since no one gave you a definite answer, Ninja Gaiden is absolutely playable from a HDD. It's a big game (and a great game!). Big HDDs are relatively cheap... get one! Easy to do. I've got a bunch of scratched up Game Cube discs... $50 coasters. Now, I've got my Xbox games sitting up on the shelf... not a single scratch! I usually use DVD2Xbox for patching, but with the newer BIOS, I'm not sure whether most games need patching anymore (someone smarter than me can verify/refute this).
Agree with DJB on the IGRs. I had a problem with IGR at one time... turned off all of them (3?) in evox.ini---> fixed many problems.
