Even after waiting a while does it still do that, because overheating will do that. make sure the fan is at at least 40-60% for gaming, 100% for leaving on all day, and about 30-40% for watching movies... they really don't like to be too hot... Just look at the 360

I don't believe that it is overheating as I've ran my xbox at the normal speed(20%) and NEVER had a problem, when gaming or leaving on overnight transferring files.
What kind of sound is your HDD making, if it's a clicking sound, then your HDD is going out. Also, where did you get this HDD and what condition was it kept in before you decided to place it in the xbox.
Please let me know the information that way i can help you better on your problem.

It that room was hot and you had it on a low fan speed it could have overheated it.
If it isn't from overheating, then your hdd was destand to die. _________________

I have the exact same problem FTP'ing.
I have had the same PC for about four years now. At first I thought I had a router issue, so I purchased a new router and the same thing happens.
Basically, I have a few Xbox's laying around. But, no matter what machine I FPT in, after 20 mins or so it just locks up. Regardless of what FTP program I use (FlashFXP, SmartFTP etc...) the same result happens.
This issue cropped up about seven months ago. I thought maybe doing a master restore on my PC would help, but no such luck.
Personally, I think I have RAM issues. If I reboot my PC it will work fine again for awhile, then freeze.
If I FTP from my laptop I have no such issue. It only happens with my PC.
I would say, if your Xbox isn't freezing up while playing games and such and only freezes up while FTP'ing in or out of then the problem lies within your PC, not the Xbox.
It really sux cuz if I try to FTP a game to my PC I have to reboot like four or five times before I get the entire file.
Hope that info helps comes in handy for someone.
