And if it can, should it be deleted from inside the game or should I delete the directory and let Splinter Cell remake the directory.

Yes it can be deleted. However, I do not recommend this. If you stuffup your C drive you may not be able to boot to a Dash via your hard drive anymore. As such, you have no simple way to get the GameSaves back onto your harddrive and boot via your chosen Game (eg. Splinter Cell).
That said, SID 4.5 is supposed to protect you from making mistakes on C drive, hence deleting GameSaves should not now pose any problems.
As to how to correctly delete these, I'd recommend this be done as MS originally intented namely thru the MS Dash.

here's another recomendation.

keep at least the gamesave for 1 of the 3 games of exploit, that way, that 1 game you don't play, but you can use to boot the installer if anything ever happens.

SID 4.5 system is made to avoid any of these problems, but there are some ppl out there who mess with stuff too much, and they end up breaking it anyways.

If the xbox stops working how could anyone have benefit of the gamesave?
I mean if the xbox works in original mode(MSdash), you could just put the savegame back to hdd and boot the exploit? Question

You will benefit greatly. Let's say you somehow delete all your C drive, you reboot, BAM error 21. (god, I remember those days when I first started softmodding.) You pop in Splinter Cell, load up the game save, and you're good to go.

Error 21 is simply a lack of dash being booted. If you have a game in the drive, it boots off the dvd first, thus leaving the HDD alone, except to look for what it needs (I.E. the gamesaves). Then you can resoftmod, and install MSDash again or go wherever you want.
