I'm a noob, and I've made copies of 3 XBOX games so far on my newly modded xbox with no problems, and the games play fine. Then I got to Enter the Matrix and of course found out that it was too big. I looked at some of the other forums talking about this problem, and I saw a lot of talk about needing to patch things and where to get the patch. I'm just wondering, are you supposed to patch stuff for all games you copy or just ones that are freakin huge like Metal Gear Solid and ETM?

You are slightly confused on why you need the patch, and why you cannot copy the game to a disk. I am assuming that when you say you have copied three games, you have copied them to disk, not "backed up" to HD.
Ultimately, large games (over 4.7GIGs) can be backed up to your HD, then FTP'd so you can copy to disk. You have two methods.
First, you can purchase a SONY dual layered DVD Burner for 199.99 at Best Buys all over the USA. Then, you can rip the larger game's like Ninja Gaiden (over 6 gigs). Most games are less than the 4.7 gigs that DVD R's can hold. This dual layer format can easily store 8.5Gigs, thus giving you plenty of room to record longer (4hrs of MPEG2 or 8hrs of MPEG1) movies to one disk without stripping everything out, or copying larger games to disk.
Now, if you don't want to shell out the money for a new burner, then you have to strip certain things out of the game in order to fit it onto a 4.7Gig Disk.
The problem that you ran into with Enter the Matrix could be two fold. First, it has files with filenames that are very long (many characters). For some reason, the modded machines can't handle filenames over so many characters. The patch that you mentioned basically renames the files and changes the code to call up the new filenames. Pretty slick if you ask me. So, once it's patched you can easily play after backed up to HD. I am unsure how large Enter The Matrix is, so if it is larger than 4.7 Gigs, then that's where the two fold problem comes in cuz now not only do you have to patch it so your xbox can run the game, now you have to strip things out so you can burn it to disk. To date there are only a handfull of games that need patched due to long filenames, and the same goes for games larger than 4.7Gig.
I hoped I helped answer your questions...
